The purpose of the waveguide is to cover the aperture through which microwaves enter the oven cavity. It stops moisture and food particles getting into the internal components of the microwave.

You should replace the waveguide if It has fallen off, if there is a hole in it (moisture could enter it) if there is arcing or sparking during use.
